In fact it's not unheard of for someone to outscore everyone in the race fantasy wise and not win a stage or even be in the top 10 thanks to points earned in breakaways....especially on what we would describe as 'saw-tooth' days where there or 4 or 5(or even more) categorised climbs.
Look for riders like Txurruka,S.Clarke,Voeckler,LuLuSanchez and Kessiakoff or perhaps riders way down on GC who may be going through their home town for these sorts of scores.
The final GC/KOM/Points/Youth standings are scored at the end of the overall only as if it was at the end of any other stage....there is no bonus for it being the final result as it were.
